За допомогою морфологічних ознак та молекулярно-генетичних методів дослідження з природних біотопів нами ідентифіковано 24 види голих амеб. На філогенетичному дереві, яке побудоване на основі гену 18S рРНК, усі види голих амеб знаходяться в межах Amoebozoa й об’єднані в групи Tubulinea та Discosea. Окремо групуються види з прісних, морських водойм та наземних біотопів; по відношенню одна до одної такі групи видів є сестринськими з низькими результатами бутстреп-аналізу, що свідчить про низьку достовірність віддаленості окремих видів амеб, виділених з різних природних біотопів.
